Most often you find people probing out mission runners in highly populated mission hubs where the chances of finding someone is bigger.
Also, if your 0.5 system mission hub is next to a dead-end 0.4 system (Such as Mai in Amarr space), then you can be near guaranteed that there will be people there. Low-sec systems in a dead end tunnel are sort of like your appendix where all the nasty stuff goes :P
The best place to go if you wanna do missions in low-sec is to find a system away from the main trade routes and the most populated areas. The chances of someone flying by, the chance of them having probing skills or a probing ship, the chance of them bothering to look for you beyond hopping through roid belts, all add up to near risk free.
In fact, think of it this way... For all they know, you might be the pirate, cloaked somewhere in the system, ready to jump at them with a Pilgrim and give them surprise butts3x.
However, all in all, IF you are going to do missions in low-sec where there is a chance of someone trying to probe you down, there are ways to "counter" this.
1) Use drones as little as possible. Drones get picked up real easy when ship scanning.
2) Use your Direction Scanner alot, and set it to NOT use the Overview settings. When you see a probe on the overview, it's time to pack up and leave, especially if you see a Snoop probe.
3) Third, but most obvious - pay attention to your local. If several people from same corp are starting to enter system, don't wait around to be blobbed.
If you suspect the gates to be camped as well, the simplest (and cheapest) option is "Logoffski". That way your ship is warped off to a safe spot and disappears. People hate it, but hey, if you wanna keep your faction fit carebear boat alive... /shrug

Forgot to say - if you have a 2nd account with char slots free, you can make an alt in a rookie ship and use it as a scout.
Just fly into low-sec systems with the scout first. If it looks clear, fly in with your main. Also, you can leave the scout alt at a gate, or a station in the system, and see what kind of ship people who enter fly as well.
Who cares if your "Less than a day" scout with 800k sp and rookie ship gets blown up and podded.
